Prototype 2 occurred after 14 months from the pursuit of Alex Mercer who led troops in the first viral infection. Now, New York, just a pile of rubble and totally disfigured due to virus infection. After returning home and finds his wife and children died due to disasters, sergeant James Heller decided to engage in a dangerous mission for revenge.

Later, James Heller with the Blacklight virus infected Alex Mercer. When awakened, Heller found himself with incredible power source to run the body. Given that Alex Mercer's main perpetrators of the catastrophe for the city of New York in general and in particular his family, Heller decided against Mercer. To accomplish this task, the protagonist has turned into a monster like the enemy under the motto "Murder Your Maker" (House of prime creator himself).
